Depends on the protocol you use:
POP3 - Downloads email from the email server to your email client (Thunderbird). Once successfully downloading, and depending on some settings to keep a copy of mail on the server are off, mail is then completely removed from the email server.
IMAP - Your email client (Thunderbird) establishes a connection to the email server and searches what is stored on the inbox on the email server (exactly as webmail does - typically webmail uses IMAP protocols).
If you use POP3 email will be download from the server to your computer. Once downloaded, if the mail is deleted on the server (for any reason it's still there - there are some) the copy in your mail client is independent of that on the server. That is deleting on the server won't delete on your mail client AFTER it's been downloaded to the mail client.
Check your settings in your mail client and find out what you're setup to use.
